چکیده

Our group is interested in the intersubunit bridge region of the ribosome, which involves interactions between the 16S and 23S rRNAs. The 16S rRNA makes contacts with 23S rRNA through the A site, which is also an important site for tRNA binding and a known target site for aminoglycoside antibiotics. The 23S rRNA contacts 16S rRNA through helix 69 (H69), which also interacts with the Aand the P-site tRNAs. H69 is a dynamic region of the ribosome and contains conserved pseudouridine residues at positions 1911, 1915, and 1917. In order to better understand the role of the modified nucleosides, pseudouridine and its analogues, 3-methylpseudouridine and 3methyluridine, were synthesized and incorporated into RNA at specific locations. The stabilities and structures of the RNAs were examined by using thermal melting, circular dichroism, and NMR spectroscopy. We are also working on the pH effects on the structure of loop region and contribution of pseudouridine towards the pH-dependent stability.

The nucleus of mature sperm contains a complex population of transcripts such as mRNAs and miRNAs which expressed and accumulated during process of spermatogenesis however in spermatozoa, transcription is inert. The spermatozoa do not have cytoplasmic ribosomal compounds and translation apparatus. However, spermatozoa can translate cytoplasmic mRNAs de novo, using mitochondrial poly...

Molecular dynamics of potential rRNA binders: single-stranded nucleic acids and some analogues.

By hindering or "silencing" protein translation in vivo, antisense nucleic acid analogues that hybridize to bacterial rRNA could serve as a promising class of antibacterial compounds. Thus, we performed a comparative analysis of the dynamical properties of modified oligonucleotides based upon a sequence (5')r(UGUUACGACU)(3') that is complementary to bacterial ribosomal A-site RNA. In particular...

Homoiterons and expansion in ribosomal RNAs

Ribosomal RNAs in both prokaryotes and eukaryotes feature numerous repeats of three or more nucleotides with the same nucleobase (homoiterons). In prokaryotes these repeats are much more frequent in thermophile compared to mesophile or psychrophile species, and have similar frequency in both large RNAs. These features point to use of prokaryotic homoiterons in stabilization of both ribosomal su...

RNA structures regulating ribosomal protein biosynthesis in bacilli

In Bacilli, there are three experimentally validated ribosomal-protein autogenous regulatory RNAs that are not shared with E. coli. Each of these RNAs forms a unique secondary structure that interacts with a ribosomal protein encoded by a downstream gene, namely S4, S15, and L20. Only one of these RNAs that interacts with L20 is currently found in the RNA Families Database. We created, or modif...
